An extended reconstruction of human gut microbiota metabolism of dietary compounds. Nat Commun. 2021 Aug 5;12(1):4728.http://hdl.handle.net/10668/4192Understanding how diet and gut microbiota interact in the context of human health is a key question in personalized nutrition. Genome-scale metabolic networks and constraint-based modeling approaches are promising to systematically address this complex problem. However, when applied to nutritional questions, a major issue in existing reconstructions is the limited information about compounds in the diet that are metabolized by the gut microbiota. Here, we present AGREDA, an extended reconstruction of diet metabolism in the human gut microbiota. AGREDA adds the degradation pathways of 209 compounds present in the human diet, mainly phenolic compounds, a family of metabolites highly relevant for human health and nutrition. We show that AGREDA outperforms existing reconstructions in predicting diet-specific output metabolites from the gut microbiota. Using 16S rRNA gene sequencing data of faecal samples from Spanish children representing different clinical conditions, we illustrate the potential of AGREDA to establish relevant metabolic interactions between diet and gut microbiota.enAtribución 4.0 Internacionalhttp://creativecommons.org/licenses/by/4.0/Child16S rRNADietFermentationIn vitroDietaNiñoRNA, Ribosomal, 16SDietaFermentaciónTécnicas in vitroMedical Subject Headings::Phenomena and Processes::Mathematical Concepts::AlgorithmsMedical Subject Headings::Persons::Persons::Age Groups::ChildMedical Subject Headings::Phenomena and Processes::Physiological Phenomena::Nutritional Physiological Phenomena::Child Nutritional Physiological PhenomenaMedical Subject Headings::Analytical, Diagnostic and Therapeutic Techniques and Equipment::Therapeutics::Nutrition Therapy::Diet Therapy::Diet, MediterraneanMedical Subject Headings::Phenomena and Processes::Chemical Phenomena::Biochemical Phenomena::Biochemical Processes::Carbohydrate Metabolism::FermentationMedical Subject Headings::Diseases::Digestive System Diseases::Gastrointestinal DiseasesMedical Subject Headings::Organisms::Eukaryota::Animals::Chordata::Vertebrates::Mammals::Primates::Haplorhini::Catarrhini::Hominidae::HumansMedical Subject Headings::Publication Type::Study Characteristics::In VitroMedical Subject Headings::Organisms::Eukaryota::Plants::Viridiplantae::Streptophyta::Embryophyta::Angiosperms::Fabaceae::Lens PlantMedical Subject Headings::Technology and Food and Beverages::Technology, Industry, and Agriculture::Industry::Food Industry::Food Technology::Food Quality::Nutritive ValueMedical Subject Headings::Chemicals and Drugs::Nucleic Acids, Nucleotides, and Nucleosides::Nucleic Acids::RNA::RNA, Ribosomal::RNA, Ribosomal, 16SMedical Subject Headings::Geographical Locations::Geographic Locations::Europe::SpainMedical Subject Headings::Phenomena and Processes::Physiological Phenomena::Nutritional Physiological Phenomena::DietMedical Subject Headings::Phenomena and Processes::Metabolic Phenomena::Metabolism::Metabolic Networks and PathwaysMedical Subject Headings::Analytical, Diagnostic and Therapeutic Techniques and Equipment::Investigative Techniques::Models, Theoretical::Models, BiologicalMedical Subject Headings::Phenomena and Processes::Genetic Phenomena::Genetic Structures::Genome::Genome Components::Genes::Multigene Family::Genes, rRNAAn extended reconstruction of human gut microbiota metabolism of dietary compoundsresearch article34354065Acceso abierto10.1038/s41467-021-25056-x2041-1723PMC8342455
